It's a self extracting file which you can extract over the existing "DB_Commander.exe" file * in the  "\DB Commander 2000 PRO\" folder.

* By default it is installed in the: "C:\Program Files\DB Commander 2000 PRO\" folder.

Make sure that DB Commander 2000 PRO is not running when overwriting with the update.
